The psychological self arises from the interactions between the neocortex and the older allocortex. The constant interplay between these two systems creates what we perceive as behaviour. Because we have the capacity for introspection (the inner I vs the outer universe U) we are able to be conscious of this interplay, thereby attaining self-consciousness.
The psychological trinity maps readily on this biological system: the anterior, emotional id is based in anterior, instinctive allocortex. The rational ego is seated in the 6-layer computation machine that is the neocortex. The moral, spiritual super-ego results from the feedback of the interaction between these two systems onto themselves, and the subsequent awareness thereof.
What's needed to confirm this is a wiring diagram of the brain. The connectome is one such attempt.
